Fish Phylogenetics

Saturday, September 15, 2012. Snapshots of Old Fish Phylogenies, Part I. Phylogenetics became a science with a consistent and objective methodology after the introduction of phylogenetic systematics, or cladistics, by Willi Hennig. Century immediately accepted Darwin’s fundamental thesis that all life on Earth shares common ancestry (3). Notable examples of ichthyologists that never accepted evolution include Louis Agassiz. Fish Phylogenetics: Nuclear Genes Result in a Resolved Squirrelfish-Soldierfish Species Tree

http://fishphylogenetics.blogspot.com/2012/09/nuclear-genes-result-in-resolved.html

Friday, September 14, 2012. Nuclear Genes Result in a Resolved Squirrelfish-Soldierfish Species Tree. Fifteen years ago Wayne Maddison articulated a vision for phylogenetics, which was realized with the introduction of methods that incorporate coalescent theory into molecular phylogenetic inferences (1, 2). These “species tree” methods attempt to estimate the optimal tree that contains the set of sampled gene trees, using simple coalescent models to account for ancestral polymorphism (3). Phylogenetic re...

Fish Phylogenetics: A New Blog for Fish Phylogenetics

http://fishphylogenetics.blogspot.com/2012/08/a-new-blog-for-fish-phylogenetics.html

Thursday, August 23, 2012. A New Blog for Fish Phylogenetics. I created this new blog to share thoughts on work from my research group on the phylogenetics and evolutionary biology of fishes. This will provide a forum to share insight about the studies that we publish, discuss important scientific aspects of fish diversity, reflect on my experiences teaching ichthyology (the study of fishes), and to comment and review contributions by other researchers. Despite a negative attitude towards molecular data ...

Fish Phylogenetics: A Facebook Conversation

http://fishphylogenetics.blogspot.com/2012/08/a-facebook-conversation.html

Tuesday, August 28, 2012. Below is a conversation on Facebook started by my colleague Frank Pezold. In response to my first posting. On the Fish Phylogenetics blog. For those who may not know, there is a group of ichthyologists that are not pleased with the use of data matrices and optimization methods for the inference of phylogenetic relationships. Really, this is not a joke. The conversation is posted just as it appeared on Facebook. August 24 at 12:53pm. Frank, thank you for the comment. You shou...

Fish Phylogenetics: An Adaptive Radiation on Ice

http://fishphylogenetics.blogspot.com/2012/09/an-adaptive-radiation-on-ice.html

Monday, September 3, 2012. An Adaptive Radiation on Ice. In February of 2012 we published. A set of comparative analyses to investigate the adaptive radiation of Antarctic notothenioids, a clade of percomorph teleosts. The authors included a graduate student in my lab, Alex Dornburg. A former postdoc, Kristen Kuhn, the venerable master of Antarctic fishes, Joseph T. Eastman. A former Near Lab Yale undergraduate, Jillian Pennington, my valued Italian colleagues, Tomaso Patarnello. Who was our cruise leader.

A blog on new discoveries, research, and conservation of subterranean biodiversity. Friday, December 21, 2012. Loss of function in the eye gene rhodopsin of amblyopsid cavefishes. Figure 1. Time-calibrated phylogeny of Percopsiformes including cave and surface species of amblyopsid cavefishes inferred from a multilocus dataset. Taxa in gray are cave lineages. Loss of function (red) and nonsynonymous (white) mutations in the photoreceptor gene rhodopsin. Cavefish [4], and cave-roosting bats [5]. Sever...
