I am interested in model-based approaches to machine learning problems, i.e., starting by explicitly building assumptions about the problem domain into a model, and iteratively updating the model with new data and expert feedback. My dissertation research focused on applying methods from Bayesian inference, graphical modeling, and causal inference to systems biology. Some of my work on those topics are listed below. Simulating a Phosphorylation Network from KEGG Pathways Part 1. Jul 30, 2015. I am working on simulating network structures with the same structure as the phospho-signaling network a network composed of directed edges representing the phosphorylation of one signaling protein by another. To get an idea of how these networks are structured, I wrote the following script to pull a signaling pathway from the pathway database KEGG. And assemble them into an igraph. I start with the MAPK signaling pathway.
