What is included in the Diversity and Rarefaction data package? What is included in the OTU Cluster data package? How is the tag sequence trimming done and low-quality reads removed? How is taxonomy assigned to the tags through the GAST process? How are the datasets normalized? How do I download the taxonomic data export files? How do I import the taxonomic data into a spreadsheet? How are the reference databases created? What are the cycling conditions? What are the primers used? File contains ACE values.

July 30th, 2009. A taxonomy file (*.tax) has been added to the OTU Cluster files. The taxonomy file shows the taxonomy corresponding to the reads in the *.list file for the 0.03, 0.06, and 0.10 widths. April 2nd, 2009. The ability to export data for selected domains was added to the Export Taxcounts page. The user can now select Archaea, Bacteria, Eukarya, or Organelle sequences for download, as well as all domains together. March 12th, 2009. March 9th, 2009. March 9th, 2009. February 13th, 2009. International Census of Marine Microbes (ICOMM)
http://icomm.mbl.edu/index.html
The role of the International Census of Marine Microbes (ICoMM) is to promote an agenda and an environment that will accelerate discovery, understanding, and awareness of the global significance of marine microbes. Forest Rohwer and his colleagues have a new book out entitled 'Coral Reefs in the Microbial Seas'. This book tells the story of their expeditions to the remote Line Islands to study changes in coral reef communities in response to human impacts. This was an ICoMM affiliated project. ICoMM won ...

VAMPS - Databases
http://vampsarchive.mbl.edu/resources/databases.php
The primary reference database of near full-length reference sequences, is derived from the SILVA. RRNA database project (version 95). Low quality sequences are flagged as deleted (pintail score. Is assigned to each sequence and is formed from the accession number and the start and stop locations of the sequence on the rRNA gene. Individual reference databases for specific hypervariable regions ( RefHVR v3, RefHVR v6, RefHVR v9. Are provided as MySQL dumps of the relevant table. The aligned sequences are...

VAMPS - Primers and Keys
http://vampsarchive.mbl.edu/resources/prim.php
We use primers that are a combination of the Roche A- and B-adaptors for promoting sequencing, a 5-nucleotide key for identifying samples within a mixture of samples and the amplification primers. Complete Description of Our Primers. We use nucleotide "keys" embedded within the amplification primers to differentiate multiple samples on a GS-FLX run without physically partitioning the picotiter plate. We currently use 5-nucleotide keys, although longer or shorter keys can also work.
