Less than 1.2% of the 3 billion bases of the human genome encodes genes that are translated into proteins. Yet, a much larger percentage encodes functional genetic elements. Many of these functional elements control how genes are regulated to produce specific patterns of expression in different tissues and cell types. SiPhy comparative genomics analysis software. SiPhy implements rigorous statistical tests to detect bases under selection from multiple alignment data. It takes full advantage of deeply sequenced phylogenies to estimate both unlikely substitution patterns as well as slowdowns or accelerations in mutation rates.
